2) Yes. Make different choices with the characters.
The progress for collectables are stored in the options save file. So you can reload a scene, get what you missed and then quit without losing the other collectables that you found.
2) I think the military shows up to kill you if you reveal to them (on the radio) that you know the name of the ship "Ourang Medan" - They assume you know too much about the 1974 incident so they come kill you to keep it covered up. You should be able to safely give them your coordinates but don't say the name of the ship
