Stormcloaks or Imperials?
My character has no love or even cares about either side, but he doesn't want to see a land torn to pieces over a pointless war; he's made too many friends and allies in his many adventures. But he's still trying to piece together what the better course of action should be, given the collection of books he gathered over 200+ playing hours and the evidence taken from the Thalmor Embassy.

Would following Ulfric lead to a better future for Tamriel? Or would following the Empire?

in all honesty, i would flip a coin...

Others can go much more in detail on this topic than me... or try the search function. threads like yours pop up every then and now... there should be 1 or 2 left for you to read.

....Now part of me wants to time-travel and play as the Nerevarine again. At least that long adventure had you right an old wrong (the Tribunal, what happened at Red Mountain, a pissed off Azura, etc.) with spectacular fireworks (dat half-finished Dwemer Megazord :3). I know the effects aren't immediate, but my character is split on this decision.
I believe there was a topic on this already.
I...went and read another discussion thread, and yes, I should just go ahead and silently kill every Stormcloak, Imperial, and Thalmor I see. ::sigh:: Why can't they make me Emperor? I know I'm not a Septim, I know that if I tried I'd get a silent hissy fit from Ulfric and a death glare from the Thalmor, and I'm probably guessing Akatosh miiiiight strike me down for trying to do so.

At least I'm not the idiot called Miraak who called "first" on being Dragonborn.

Well, both sides will completely forget who you are, and nothing specific will happen except for some extra dialogue that will never be used anyway.

The Dragonborn is the bloodline of Akatosh.
The only right side is the side you believe is right. If you've played New Vegas, then get the image of the New Vegas Legion out of your head for the Imperial Legion - because things aren't as black and white in Skyrim as they were in New Vegas. There's a lot of stuff we learn throughout the course of the game about both factions, but there's even more we don't that took place between Oblivion and Skyrim. Both sides are just two different shades of gray.

The one faction you know is evil, though, is the Thalmor. So just make sure you kill lots of them regardless of what side pick.
One thing that made me choose my side very clearly in every playthrough is one simple fact:

The Stormcloaks are fullfledged racists. Each and (almost) every one of them.

Since I never tend to play a nord, why should I pick a side that has a ton of prejudice against me and probably wants to get rid of a powerful outsider who could threaten "Nord rule of Skyrim".

The facts you find in the Thalmor embassy only add to this.

Killing a weak and useless emperor in the Dark Brotherhood Questline and siding with the Legion are my way of making sure that the Thalmor are in for one hell of a fight.
I chose Imperials because it seems to be the most right side to be on.
I move my cursor out of my way as I type this and the black lines above highligthed some words. So that help re-enforce my feelings about the side I chose.
I say Stormcloaks as they actually protect their people from the Thalmor unlike the Empire who does absolutely nothing. Overall, it doesn't really matter as nothing really changes either way.
There is information gained from the Thalmor that indicate the Stormcloak are not as anti-Thalmor as they seem. You have to read all the literature to find this out.
