You just have to launch the game with the SKSE launcher.
Incidentally, you can still bring up the Skyrim Launcher from the Library, to access your options and data files list. Your plug ins will also show up in BOSS and Nexus mod manager.
So just making sure, the Skyrim Workshops Mods and Nexus Mods are already plugged in even when I launch it from the new .exe?
They are patches installed into your Skyrim Data folder....when you download and install a mod, it is installed onto your computer, the Steam cloud is simply synchronising data to be able to communicate with the server and keep your game updated. (<--waffle)

You can deactive mods by the data file or NMM, but to delete mods from workshop you must do that through workshop and the same for nexus mods through NMM.
