If so..Dwemer machinery once you kill them, usually contain soul gems...If that is what you're after, these can be filled and used to make certain weapons in some mods....
Dwemer tombs / ruins can be found waaay out west, around the foothills of Markarth..South of Solitude..other gems etc, you can just buy from traders most of the time or get them from mining ore...yep, I'm guessing you know all of this already, but seeing as you asked.....
If it is soul gems you are after, then as Master Dan says: Dwemer machinery, also the Mages Guild Questline and Necromancers tend to carry then too.
Once you have the Stones of Barenziah go through a few Nordic ruins. Those burial urns will be full of gems. I think the grade of gem is leveled so if you aren't getting flawless ones you may need to level grind for a while. Although getting all the Stones of Barenziah involves enough dungeon crawling to get you a long way there.

What is the mod? I assume that a mod like that would be simple enough to not have any trouble with being uninstalled.
