Read the install instructions for all your mods. Sometimes you have to install patches or install one before another to get them to work together.
Verifying files:
In Steam, go to Library -> All Games
Right clik The Elder Scrolls V: Skyrim and select Properties -> Local files -> Verify integrity of game cache.
If you suspect that your Skyrim.ini [located in (My)Documents\My Games\Skyrim] is messed up then simply delete it after fixing the problem with your missing files. Game will create a new file during the first relaunch. This new file will have all the proper information.
Edit: If one file fails to validate, then don't mind about it. It is just a configuration file that "fails" for all of us. No harm done.
