What is "medium" Base assault mission?
Am I right that GZ coders forgot there are 3 levels of FNIX base (3d one is hardest) and they are request player to find exactly 2d level FNIX base for daily assignment?

It's the medium difficulty base assault mission. When a new FNIX base claims a command point, wait until it tells you its defenses have increased at the end of a battle. This is also indicated by the icon on the map being filled 2/3 of the way. Then go straight there and destroy the base before you kill more enemies, since this can level it up to the point it gives you a popup message saying it's "entrenched" and has become a hard level base assault.

I just did mine this way by going to a region with unclaimed command points, killing enemies while waiting for one to be claimed by FNIX, then killing more bots in the region until it gave me the second message.

Another way to tell it's a medium difficulty assault is that there should be 3 shield generators.

Very good advice... you deserve an award.
Two only things player should know are cooldown time between FNIX bases spawns (which is 1h) and max possible spawns for a region. Rest is just straightforward and cant be missed.

When does this base stuff even start? I've run across tons of control points, and can't do anything with them. And maybe 3 Fnix locations, that you can't do anything with but quests.

Do you have to finish the "find all the warboards" quest to trigger it, or later, or. . .?

(honestly, the way that everything story-wise is mixed up at this point is confusing. I've gotten "okay, now we should do more about FNIX" sidequests, but still haven't run into WTF "FNIX" is. Story is so out of order. I guess the Archipeligo made me expect a more directed, story-driven thing, not just a "wander around this big pile of chaos, looting ♥♥♥♥!" game.

I'm pretty sure you have to complete "Good News" mission first at Forest region.
