Clovers can be missed inThe Moon Cave,Oni Island,Kamiki Village (100 Years Ago), andShinshu Field (100 Years Ago).
You'll get more praise than what's needed to upgrade all actually.
You can also sort of miss the Tundra Beads. You don't have to get them aftter you board the Ark of Yamato, you can actually go back and get them from the guy who sold you Seven Edge, although at that point you don't really need them.
I'm sure you can return toThe Emperor's Palace. You can't return to his body and there's no clovers in there.
