Demons:
Fire Doom Mirror - can be found only in the Imperial Palace while you're shrunken by the Lucky Mallet
Clay Flyer - can be encountered only twice in the game - in Shinshu Field in the past and after boarding the Ark of Yamato

There's only one chance to get the "No Furball on the Menu" achievement.
And that's all, I guess.

One thing to add: the dog in the past (for 100% animal tome) and some chests (not that important).

It is necessary, for the "All Creatures Great and Small" achievement. Otherwise, you can't get the dog tome 100%.

Some chests contain the zodiac statues, those you can miss if you don't look around carefully. But you can usually come back later if you did...

You can also sort of miss the Tundra Beads. You don't have to get them aftter you board the Ark of Yamato, you can actually go back and get them from the guy who sold you Seven Edge, although at that point you don't really need them.

No, what I mran is the clovers near Slow mist in the underground. There are around two or three clovers in there.
