[SPOILERS] Just finished the game, more questions than answers...
So I finished the 3 runs and there are a lot of things I don't understand.
I know it may seem obvious to some of you but please don't mock... :/

1. Popola and Devola : I don't understand what they have done to be hated that much. I know some other pair of their model provoked the end of a lot of persons, but what are the details ? How did this happen exactly ?
2. Why did A2 betray YorHa in the first place ?
3. Is she a previous model of 2B ?
4. What is project Gestalt ?
5. Why did YorHa hide that humans don't exist anymore ? To motivate androids to fight, ok, but then what do they fight for after all with the Resistance ? What was the whole purpose of the adventure, actually ?


I think I have other questions but that would be a good start...

Ok, first, let me preface this by saying that a lot of things are purposely left vague to leave room for interpretation, it's meant to provoke thoughts, not impose them. So these are the answers I came up with, through researches in the game but also wikis, on reddit sometimes, or are speculations. And I encourage you to also make your own research, Nier's lore is like a big treasure hunt or a puzzle, you collect the pieces, but only you can move them. That being said...

1.Devola and Popola's story is unfolded in NieR, the game that takes place before this one. I encourage you to either play it or directly check the plot on Nier's wiki. Of course, if you read it on the wiki, it will spoil the first game.

For a non-spoiler sum-up, the important part in NieR : Automata is that the Devola and Popola models in the Resistance Camp are not the original ones, they're, as tonycake said, scapegoats for the failure of Project Gestalt, a plan that was supposed to save humanity. The original ones were supposed to protect it, but they failed. As such, the androids kept producing these models as some kind of vengeance and/or warning, a memento of what went wrong and the price to pay for failure, and as an outlet for the state of the world. Feeling bad about your situation? Blame the sisters...they're even programmed to feel guilt. This enforces the idea of a merciless and even irrational hierarchy or system that weights over the individual, like some sort of inescapable fate, a recurring theme in NieR : Automata.

2. A2 was sent on an impossible mission by YorHa's command...The Pearl Harbor Descent.

In short, the soldiers were not aware that the mission was supposed to fail and to end with their death. The real purpose was to collect data about their models, they were just pawns. Contrary to expectations, the mission was a success, but A2, one of the sole survivors, realized that she had been used and basically sent to her death, so she deserted, for she felt that she was the one being betrayed.

3.A2 is a prototype of YorHa model 2, so you could say that she's kinda a previous model, even if she's not the Type (A for Attacker, B for Battle, and E for Executionner). That begin said, she is a Number 2, and we know that the number in an android's name refers to the personality it's based upon. A2 and 2B have the same origin, the same personality foundation...but of course, it doesn't mean they have the same exact personality.
This point is explored more in the concert scripts written by Yoko Taro, the game's director. Basically, it's a few novels that got played on stage in Japan following the release of the game, and I highly recommend reading them :

4. Project Gestalt...see answer 1.

5. Ok, just read the concert scripts, they give more clues about what happened and how it happened. It's never explicit, but the androids are quite frankly like a new humanity in NieR's setting, imho. Everytime you ask yourself "yeah, but why, and for whom?", the answer is pretty much "the androids higher-ups, and for the survival of the androidkind".
In the end, the YorHa project aimed at restoring Hope for the androids, by creating a task force that would confirm the existence and survival of humanity and successively planning its destruction to keep the secret about humanity's extinction. Basically, creating a Belief based on a lie and cover it up. Save the androids by telling them the lie they need to survive. Yup, it's really messed-up, but again, read the concert scripts, you'll see that it's a pretty messed-up world in the first place.

I'd recommend this video: https://www.youtube.com/watch?v=JE6n2KGbaZ0 if you care how the events of NieR Automata came to be. Keep in mind that this spoils Drakengard 1, Drakengard 3, NieR and the novels. I recommend playing the games first because you'll get a lot more out of it. A lot of lore gets released via other means too such as interviews, mangas, offical guides, stageplays, concerts and even audio drama CDs.

The director Yoko Taro dislikes repeating the same things over and over again and therefor uses different ways to add more to his stories. It is ironic though, because a big theme in his games are about events repeating themselves for better or worse.

On the contrary, the war is just about the only thing keeping everything going.
Following one of the main themes for this game, it's about a sense of purpose, as well as an infinite cycle.

There's also a few things you find out towards the end of the game if you don't get tired of all the reading. The current generation of YoRHa units were always supposed to be destroyed and lose the war to pave way for a newer, stronger, better generation.
This also ties into the whole "backdoor" thing which goes about even The Commander. It's so that the machines can continue to evolve.

I'm trying to keep this brief, because frankly, the explanation could go on for way too many paragraphs.
I'll try to answer any other questions, though.

Instead of spoiling yourself, I'd recommend playing the first NieR for yourself on PS3/360 because it's a great game, a true gem actually.
