Unlock Chapter Select (ending C/D) and use it to jump back to a chapter of the game *before* the Missile Supply Mission takes place. When you're there, replay the quest.

I don't think any quest can be ultimately failed and not repeated through the use of Chapter Select. Basically the only thing that can be missed is ending Y, since it relies on *failing* a certain side quest (so if you don't fail it you can't redo it since you can't redo completed side quests).
