I know the locations where to get them. Problem is, when you get to a place like the flooded city for example and have to hunt for pure waters, you have to keep exploring the place and resetting until you a pure water, then save....then reset...It's getting annoying especially when there's three pods I have to upgrade. Is there a faster way to get these materials?

You can buy rubber from the park vendor, the rest has to be collected, unfortunately.
I'm at the amusement park vendor but she doesnt seem to be selling it. Do I have to be on another route to buy it? (To other people, refrain from jokes please xD)
I found a bunch of natural rubber I believe in the factory towards the end of my first playthrough if I remember right. There's another place too but I can't remember where.

Pure water can be found in the flooded city area. And Mushrooms in the forest area.
I know you get 5 pure water from some quest. Natural rubber can be bought on route C from the park vender. I think you might be able to buy it from emil's shop as well when he is selling mats but I can't quite remember. Mushrooms should be easy, the forest is big and they spawn often. Pure water is a pain though. I just went to flooded city between doing other things and farmed it once, then went back to what I was doing.
I think the best advice I can give though is to not try and rush upgrading your weapons. You will have the items to upgrade when you need to upgrade, or slightly before. I'm in the middle of my second playthrough and just got my first weapon to +4 and it's super OP. I don't think I'm going to upgrade anymore until my third playthrough.
Had to farm the pure water in flooded city, and as you said, it is a real pain. After more than an hour I got my 20 pures together, and guess what then: whitescreen. Now I am back to 11. Very amusing, special thanx to Enix for still not fixing this bug after all this time
Only upper hand here is that while farming pure water, I had a fishing break (yes, even fishing is more entertaining then farming the water), and caught a third pod in the waters between the sunken houses on the coast. Nice catch.
If you are impatient and want to quickly upgrade the pods, constantly reload the zones after farming:

Factory - natural rubber
Forest - mushroom
Flooded city - pure water

If you want to take it easy, just roll along with game story and side quests; rewards and chests along the way supply the materials. The majority quantity still has to be farmed though.
Some vendors will start selling materials after completing Walkthrough the 3rd and 4th time.
Same goes for Emil especially the Highend ones if you manage to park him at the Resistance Camp.
For me the best and most "exciting" way to farm Pure Water was starting at "Flooded City: Coast" Farm all the way along to the the android arena, go down, go up, farm all the way back to the Acess Point, Quick safe, port to where ever you want, port back and all the steps again.

It doesnt give you the feeling of repeating, more of circling - a little, just a little more exciting and successfull
