The second playthrough (route B) is mostly a retelling from 9S's perspective, with a little more added to the story. The third playthrough (Route C or D) continues the story and really should not be missed. Whichever ending you may have missed (C/D and E) can be obtained in a couple of minutes after the third playthrough completes.
Basically, if you're this far in, you should at least complete the story; even if it means mostly ignoring quests and just sprinting from main objective to main objective.

I would say ending E is the main reason to get into this game. It's definitely worth.
And the most important part. DON'T SPOIL YOURSELF OR TRY TO WATCH IT ON YOUTUBE. That will ruin it.
Route C will break you emotionally. You will need to do wheelies to forget your feelies.
I strongly disagree.
The most important side quests for the game are in 9s route.
Make sure to take "amnesia" and the resistance couple quest, dunno how that one was called again, but if you miss the amnesia quest you will not understand the ending twist fully.
