ModMyFactory v.1.5.12pre3 was released 20 days ago and this one works for me.

Make sure you have a Backup of your mod/save/scenarios folder which can you find under default Windows 10 x64: C:\Users\USERNAME\AppData\Roaming\Factorio\

I haven't heard of anything that can supplement factorio's built-in system other than manually downloading mods from the portal via a browser and moving them into position as you need to.

It's pretty decent, as if you toggle one mod off, anything with a declared dependency on that mod will also be turned off and allow factorio to load.

There's an ingame mod manager, but i don't like, i want to be able to create several profile with different mods.
Best you can do for that AFAIK is to have multiple folders on your computer and drag/drop them manually. In my case, most of my modpacks are calibrated for completely different versions and will probably BREAK if I try to update everything, so I just keep about 5 copies of factorio on my computer. (you can get the standalone version from factorio.com if you've linked your accounts)

It's not exactly what you want, but when loading a game, there is a "Sync mods with save" button.

You could set up the mods, start a new game, and save it as, say "(mod profile) bob's" or "(mod profile) angelbob" or whatever. Then later when you want to load that mod set again, select the appropriate save and click the sync button. The game will restore the mod configuration, and you can start a new game or load an old one with it.

wooo didn't know about that feature, amazing!
It partially solve the problem, i hope factorio devs will add the possibility to create mod profiles.
I know I'm a week late to the post, but you can also do this (Taken from Reddit)

Put your desired mods in any folder and make another shortcut of factorio wherever you like and add --mod-directory FOLDER to the properties. aka

"...\bin\x64\factorio.exe" --mod-directory "D:\Archiv\Google Drive\Factorio\Seablock\mods"

This is another interesting solution, thanks!
