Everything that lives in the coop is named after some variation of "Jeb".

Jeb, Jeb Jr., Jebediah, Jebby, Jebsworth, Jebroni, etc.

Everything that lives in the barn is named after the women in town.

"During the night, Pam gave birth to a baby cow."

All my chickens have male genitalia names:

Penis, ♥♥♥♥, Pinto, Piroca, Pica, etc... (the last ones are in portuguese)

And my cows i name after Friends characters:

Monica, Rachel, Phoebe, Janice, Ursula, etc...

don't ask why but i have been doing this since Harvest Moon

Chickens are named after spices, trees for cows, flowers for sheep, pigs inspired by mushrooms, rabbits off of common weeds, ducks are after sweets, goats are Jimmy and Joel. (I have 21 animals and I'm too lazy to name everyone atm, if you really wanna know shoot me a message)

Chickens: Sunny, Bella, Pearl, Ozma (void chicken)
Ducks: Duckie, Tilly
Cows: Muriel, Ethal
Goat: Gillian
Sheep: Sally
Pig: Porky

I've named animals after trees and flowers before, but never spices, weeds, or mushrooms. I love your idea! And I will totally be stealing it ;)

Animals from various saves:
Cows: Sweetpea, Tulip, Poppy, Sunflower, Daisy, Lilac, Rose, Carnation, Hyacinth, Magnolia, Daffodil, Jasmine.
Chickens(veggies or gemstones): Garnet, Opal, Ruby, Pearl, Goldie, Topaz, Sapphire, Diamond
Parsnip, Strawberry, GreenBean, Potato, etc...
Goats: Acorn, Maple, Willow, Pinecone, Ivy, Holly
Rabbits: Hops, Honeydew, Mr. Bunns, Lucky, Thumper, Mimi
Sheep: Honey, Clover, Meadow, Cloud, Misty, Snow, Peep
Ducks: QuackDamU (Mythbusters reference. LOL), Feathers, Plucky, Winchester, Decoy
Pigs: Truffle, Trotters, Ham, Bacon, Tater, Porkchop
Void Chickens: Inky, Midnight, Eclipse
Dinosaur: Spike
Cat: Pumpkin
Horse: Spice

I named my cat "Snickers"... I'm not me without a cat
The other animals are named after various sauces/condiments: Chili, Ketchup, Mayo,[...]
I'm just too lazy to think of other names X'D
