If you unlock the 3rd ending, you will keep playing as new game++. You won't revert to a regular game, so to speak. The only way to go back to the original ending would be to delete all progress.
The morale does make the green bar fill up faster, and go down slower. It also increases the chances of a unit staying in the mob when they are affected by a demoralizing attack (such as Hera's or the Panopte's attacks) or when the bar is at it's lowest.
You can get the pacifist run achievement simply by completing a run after activating the cryptos. It's true that normally you don't unlock achievements using cryptos, but this particular achievement is the exception.
And last, going with Socrates and turning all bystanders into philosophers is not a bad choice for a no-items run. I would also add the hero that turns bystanders into warriors (ending up with half of the bystanders as philosophers and half as warriors), as there are several cool heroes you can buy with warriors and increase your attack even further. I don't know if it is the optimal combination, but I am quite fond of it!
