I'm pretty sure that production buildings have absolutely nothing to do with how fast a unit gets produced.
1. A production building needs a worker to allow the production of units and the research of upgrades. It does not speed up anything.

4. Food storages have nothing to do with regen I had everything between 0 and 3 food storages already and I can promise you it does not matter.
5. Food storages need to be in range for the workers to deliver their foodproducts to the storage. You can normally see this via a green ring beeing around the storage and the food production building while choosing a place to build them. I had it once before that no green ring was shown but that was only a single map once.
Could it be that you believe having additional buildings of say as in your example an onyx tower speeding up your unit production because of your rune power? Was your rune power low when you only had one onyx tower and high when you had two? Because rune power lose can significantly slow down production.
2. You need a building that the unit requires, and it has to be the kind that requires a worker. Iron units will need forges, aria/lenya units will require temples, etc.

5. No, it can be placed anywhere for regeneration.
Rune power has nothing to do with summoning military units, it only affects workers and heroes. Military unit summoning speed depends on how many manned military buildings you have.
And at least 1 food storage is required to have your rune units regenerate health/mana, as long as you have enough food, but going beyond 1 food storage won't increase the regeneration rate.
Havin manned buildings like a smithy will massively decrease production time and rune power does not affect the production time at all. I was not able to look into the regeneration via food storage yet as I have no enemies on my current map.
Long answer with tests:
I am on the OoD map "breathing forest" and the testing was done using the dark elve unit Battlemaster. Which needs a manned smithy to be produced.
1 Test: Smithy (1), Rune Power (100%), Production Time : ~16s
2 Test: Smithy (5), Rune Power (100%), Production Time : ~5,5s
3 Test: Smithy (5), Rune Power (20%), Production Time : ~5,5s
4 Test: Smithy (1), Rune Power (20%), Production Time : ~16s
5 Test: Smithy (2), Rune Power (<30%), Production Time : ~10s
6 Test: Smithy (3), Rune Power (<30%), Production Time : ~7s
7 Test: Smithy (4), Rune Power (<30%), Production Time : ~6s
At the first test only one smithy was build and manned, for the second test 5 Smithys were build and manned, for every later test the number of smithys did not change, instead the workers were either ejected from the building or send to man the building depending on what is shown above.
From the results it is visible that unmanned smithys do not seem to count and the first three buildings having larger effects then the following buildings.
These times were taken via a stoppwatch so sligth errors through timing mistakes migth change the times slightly.
Sorry everyone, thought I wanted to help, but talked without knowing whats up.
Afaik food storage does not need to be maned in order to allow unit regen but you need to have food for regen to work.
I like to have 3 "forge" and 2 "mana type" buildings for millitary that usually gives fast enough training times.
