Gate restoration

So I did this quest line where you connect to kingdom. after this big fight there was loot boxes but they all just disappeared.
I suppose it would have been nice to get something since only thing I got from queen was message that my ship got destroyed for some reason.
I think I had 1 crew(Dont know what they even do) now its 0.
My brain is having difficult time figuring this game out but making some progress I suppose.
Now how I get new ship?
