Is Nest of Vipers the main story quest? Because I have already sidequests to kill coman bosses and another to get 3 cuman disguises from their camps.
If it's main, I'll push the main story instead od exploration.

i was about to do the same thing thank goodness i didnt-- u can wait for the patch coming in 1 week now
id say youre pretty much screwed.
why would you ignore the main story?
There is one thing you could do to help a lot
light the haybale that is below the wall where archers are shooting from. They are neutralised
There is a cheesy way to kill Runt involving arrows but I didn't need to use that as I was able to headbut him to the ground!!! Just make sure you have 70% health before you get to Runt
I give my input to this:
When I scouted out the camp I also took the opportunity to kill every last one of them, thought that would might even get a special dialogue with Radzig or something. So I went back and reported to him, saved in front of him, said "there are very few" because I already killed all of them, and he answered "ah ok, then it's going to be easy".
From this point on everything worked like intended. Buuuut... when the mission started I saw how it works: they spawn all the enemies. The fact that I killed about 40 of them the night before didn't matter, there were plenty of enemies to defend against our tiny force. So I thought I should reload and tell Radzig that there are more enemies, so we get a bigger unit to attack them.
When I finished talking to him this time, I had happen to me exactly what you described. After the dialogue the main quest fails and you are stuck.
I tried different things, like reloading earlier from within the camp, leaving some of them alive, using fast travel, don't use fast travel etc. nothing. Everytime failed. Spent about 2 hours on this ♥♥♥♥.
Finally I gave up, loaded up the autosave from the start of the battle with our tiny force and funny enough, it was pretty easy still (thank god).
Sadly I got no clue why it worked the first time, and why it didn't work afterwards.
I found the camp and killed everyone in it before I ever got the quest. When I eventually got it and went back there everyone there had just respawned
