Conflicted over Covenant Compound [*SPOILERS*]
So, I went with what I felt like my character would do, which is save the apparently terrified girl, even though I pickpocketed her and saw she was a Synth. Still, I'm very conflicted, not just because she's a synth, but because, upon returning to Covenant, I had to kill of a town of apparently nice people.

I take consolation in the fact that those apparently nice people were kidnapping and robbing innocents and aiding in their torture, but still, I feel conflicted.

It definitely feels like a circumstance where, no matter how you play it, nobody wins. I wish there had been more options, especially since the number of Charisma checks made me think there would be a diplomatic solution.

I will say that Honest Dan is what pushed me in the direction I chose. He seems like a good guy, and I didn't want to have to kill him. His point about torturing someone who seemed to be scared and vulnerable struck a chord with me. Also, I liked the dialogue option at the end where he said, essentially, "Any synth who seems that human should be treated like one."

For those reading this who didn't want to spoil the entire plot, but are curious about the diplomatic solutions, here's a specific spoiler on that: There is no diplomatic solution. Someone is going to die.

Won't hide these spoilers because you made it clear what's going on.
I found this town after the main quest (I destroyed the Institute) so I could not start this quest. Used a old save file to get it, but nvm.

I killed them all. No Exception. No regret. We are talking about, as you already mentioned, people who WILLINGLY capture and torture humans and/or synths just to ... do what? To kill every synth because a few of them are bad?

You can more or less go with what the faction you're aligning yourself with would do.

They are a threat to both the Institute and Railroad, so if you're with them, you kill Covenant.

The Brotherhood would let them be (greater good and all that).

The Minutemen would probably stop them. Their failure rate is not acceptable to a faction that tries to stabilise the Commonwealth (they do attack, torture and kill innocents after all)

All in all, Coventant doesn't have big chances to survive..

Yeah, I was not very satisfied with the way that played out. I wish there had been more of a middle ground. I also don't see the reaction of the Covenant people as being realistic.

I mean they were there looking for safety, I get that, but - so now they're going to attack a person that is very clearly much more powerful than they are and not actually posing them any kind of threat? And on top of that killing my character doesn't fix the situation they've been left with? Not to mention before my character did what he did ... they were already in an unsustainable situation.

I just felt that whole thing could have been done better. And yea, I tried to do it diplomatically, too.

I'm glad to know that other folks put some thought into it to.

I agree, Plan A, there's no way I could let that stand. As Andarvi said, as Minutemen, they can't be allowed to continue to be a trap for travelers.

Your'e right, though, Hiirazz, it makes no sense. I feel like, upon returning, I should have been given the option to either turn them straight through dialogue or massacre them.
