For Underground Undercover i think you can advanced in that Quest but dont free the Synths in the Institute.
For the Institute advance in there Questline to the Battle of Bunker Hill i think you can warn the RR about it ,go to Bunker hill but dont Attack anyone ,synrths are ok you can let the Synths go that are at Bunker Hill and kill the Coursor,aftherwards you have to meet Father at the Top of the CTU disagree with him and get banned from the Institute at that Point you fail Underground Undercover go to the RR then and talk to Desmonda she will tell you to use the Minuteman to bring the Institute down.
You need to do Institutionalized with the Miunteman you can get the Network Snifer Holotape to Ingram BOS to advance the Outside the Wire BOS quest but there is a bug she should give you the Holotape back if you ask to end the Inside Job Minuteman Quest ,she got the Dialog for that and tells you so but you dont recive it ,it didnt ^^ My Solution was to Pickpocket it from her.
It worked for me that way you should get Savepoints to be sure.
That's what Bethesda seems to think. Less options for peaceful resolution or even getting factions to team up.
It's not terribly plausible that the BoS and Railroad would ever be peaceful towards each other, because the BoS leadership insists on destroying all synths and the Railroad basically exists to give synths a chance. Not all the BoS members appear to be as obsessed and fully bought-in, but you'd probably have to wipe out the leadership and perhaps most or all of the Paladins to change their course.
If you think about it there was never a logic sense why the BOS needs to destroy the RR. They cant build new Synths only the Institute can.If you destroy the Institute thats the End of new Synths.
On a side note, the game basically wants you to either side with the RR or the BoS. This "good ending" is actually just a forestalling of what even the endgame considers inevitable.
Should you choose, you can effectively lead the Minutemen in a war against the BoS with the RR serving as counter ops division. I beat the living ♥♥♥♥ outta them in mine and have formed the east coast equivilent of the NCR. In truth this is probably the "cannon" ending that Bethesda will go with as I can't see them allowing this chapter of BoS to live as the rest of the order has essentially been put on life support all over the country.
Plus, the game gets wayyyy more fun when you pick a side. Albiet a little more genocidal if you side with the BoS, but still fun. (MM become pawns of the brotherhood) vs (MM form the beginings of a NCR east coast and push the BoS out of the Commonwealth) vs (everyone is happy for a few months and then when you leave, they wipe each other out)
You decide which is best. lol

Well i was a BoS fanatic in FO3 and FNV already, so i guess i go with them again.
