I owned the Legacy Edition of Eternal Crusade, and purchased a Squadron Edition in the grey Market as a Gift, accepted the Gift and it activated just fine without removing EC from my lib.
Not sure whats your case though.
Since you had to create a secondary Account for EC when you start it up first, in order to play, Progress and Purchases should be tied to that.
removing a game from your account will also remove any DLC, and RTC bought through steam count as DLC and will disappear.
if you haven't bought anything yet, feel free to remove + buy. otherwise i'd recommend against it since there is no support anymore that will help you if you screw up
just gonna repeat myself but to elaborate on my post:
i did the exact same thing you are asking about, tried to buy some edition with included RTC since it was on sale.
steam wouldn't let me buy it so i naively removed my old EA version from my account, which made almost 50k RTC disappear.
opened a support ticket, then waited for almost 2 months for nothing to happen.
back in the day, the last dev was - let's just say, more involved. contacted him in the end and he fixed it personally.
since there's been radio silence from dev+studio for over a year now it's safe to assume nobody will be there to fix any problems that might occur.
