Xen condradicts what we see of it in Alyx

Quarantine Zone and ending shows Xen without stuff you put in game. Why? Not your plants, creatures and ect.

Very stupid question, how about the fact that Xen for Black Mesa came out, and overall was developed way before Half-Life Alyx was even known of (If we won't count Tyler McVicker's vids, where he predicted it since like 2015 or 2016)

I think something you're missing is that Xen is large, more than what the player sees. There is also the fact that HLA takes place in City 17, certain things as seen in Xen aren't suited for the environment. We don't see Bullsquids or Houndeyes.

Don't hold Crowbar Collective on a higher level of scrutiny than Valve.

The thing is Black Mesa is a fan reimagining of Half-Life 1. The only thing different is Valve allowed the project and didn't hit Crowbar with any DMCA takedowns since Valve is known to appreciate fanworks since two of Valve's games currently have dedicated community mod teams that keep those games operational with both bug and stability fixes, but sometimes new content as well (Left 4 Dead 2, Team Fortress 2).

Valve officially doesn't consider Black Mesa canon (at least if you accept what's been posted on some Half-Life wikis). Black Mesa is a "what-if" you rebuild Half-Life 1 to Half-Life 2 standards. It is possible if Valve revisits any other of their classics for Source 2 porting (or remaking) that they can update Half-Life 1 as is and not use anything from Black Mesa. It's also possible Valve could make their own take of Black Mesa and ignore everything from Crowbar's version.

But for now Black Mesa is just a fan reimagining of Half-Life 1.
