of course there's the "color match bullets" mechanic that Radiant Silvergun introduced and Ikaruga perfected, and can be seen in the fangame rRootage. Not sure if I really consider those part of this subgenre since in those, the puzzle mechanic drives the shmup, not the other way around (although if you score attack in ikaruga, it definitely becomes quite puzzle-y)
