Buying RO2 will limit you to RO2 maps, with available ranking and weapon levels.
Purchasing RS, however, gives you content from both games, including all multiplayer content from RO2.
If you did purchase RO2, then purchased RO2's Deluxe upgrade, no changes will be made to the RS side of the game.
But if you did buy RS, THEN purchase it's own digital deluxe upgrade, and neither theater of war's level systems are working, please create a ticket for steam support, here: https://support.steampowered.com/
