Yeah I think Wells had that money in his drawer and never intended to give it all to the handicap fund, in fact if you listen closely to all the banter about it between Max and Chloe you kind of get the idea that something with the closet drunk principal is not right when it comes to the 5K he has in his desk for the handicap kids...
It does seem excessively fishy. OTOH, if you don't take it, the sign says that the start date is set to begin late October.
So, it might be bribe money that Wells felt guilty about taking, and so he put it towards the school. Or, it might be a donation by some other Blackwell alumnus who went and Broke Bad and who did so more successfully than Frank Bowers did.
Did we play the same game? Oh wait, no, because you don't even own the game...
Yeah, I tend to think it was bribe money but Wells did feel guilty so he decided to use it for improvements. Meaning I am a horrible person and next time I won't take it.

If you take the money, it makes the dialogue boss battle with Frank in Episode 4 a bit easier
I played the game, and he is right, the ending is still attrocious.
Also, Chloe in the alternate reality being "sacked" from Blackwell? What? I don't recall that being a thing at all. There's the letter about how they don't have the systems to support her, but that is sent anyway, and might hint that even in the alternate reality, they do a poor job at funding allocation and management
