Does Morrowind DLC change prologue?
So I just finished my first playthrough as a Dunmer Sorcerer, and instead of continuing on with that character I decided to start a Bosmer Nightblade. Now the first playthrough started in Coldharbour with me escaping and meeting the Prophet and all that. This playthough I started on a slave ship heading to Morrowind (much to my surprise). I bought the Morrowind DLC as I was playing through my Dunmer, so now I'm wondering, does buying the Morrowind DLC change it so you always start out heading to Morrowind? What happens with the soul shriven story, does it start up when I return to Tamriel? Because that whole escaping Coldharbour establishing the Prophet thing kind of seems important to the main storyline.

The Morrowind story happenes before the whole main story for ESO. When you enter a major city like Wayrest or Elden Root for explain, a hooded person comes to you and tell you to meet someone in your starting zone's main city and you get to see how you lost your soul and you get to meet the Prophet.

No, Vvardenfell events (2E583) are after the main story with Molag Bal (2E582). They just did another tutorial when Morrowind got out and they'll do the same with Summerset.

Go ahead and get some levels in Morrowind, the overland sets aren't that good so there is no reason to wait to go through at max level. . Get your free apartment in Vivec City and use it for free transport back to turn in quests...You can get to level into the teens there and it'll make it easier to do the solo main storyline, some people have a hard time with the main story if they did it early...No reason to wait, just come back when you're leveled for the trial and farming motifs or runebox parts.

I started one of my wardens in morrowind and the other in Davon's watch. I'd say the main difference is The one that did the main story later easily did the whole main story right through in one evening, were i kept going back to the harborage doing it the old way. Since I already know the story, I liked knocking it out in one night and getting it over.

To answer OP, yes, you start the game in Morrowind if you've bought that chapter.
Afterwards, to start the main story, just go to a major city in your alliance and talk to a mysterious stranger. Accept his quest, which should be named "Soulshriven in Coldharbor" or something like that. Then you start main story.
