Do y'all happen to be on an ATI card running in 10.11? Our QA ran into an issue that sounds similar to this one, but it's been resolved on the supported GPUs for 10.11. Otherwise, upgrading to 10.12 should resolve it.

This describes my situation exactly (same card, same Mac Pro, same version of Mac OS X). Disappointing, because the graphics were working fine before this update.
I also am in this situation, and I also can't update to 10.12. Might there be some other way to fix this, Aspyr? I have an R9 280x.
