For a game that advertised with freeform gameplay, indeed took upon itself the hallowed name of Deus Ex, this is almost unforgivable sin.
If you read between the lines in the dev interviews they regret the boss battles. They outsourced them to another company. :(
What I found annoying was that the boss battles didn't meld in properly with how I, and others, had played the rest of the game up until then. Most of the boss battles started with your super-cautious and paranoid character suddenly just walking right out into the open without any regard to safety, so that the bad guys can get a drop on him and deliver some speech before starting the boss battle.

Furthermore I couldn't really relate with the bosses in terms of characte design - they were pretty shallow mercenaries you could easily replace with anyone else. They had no story background whatsoever and were stereotypics (big hard-boiled badass, cool-minded leader, silent sexy ♥♥♥♥♥). Fighting that Chinese Woman and her machine was better, but could be ended quickly as well and didn't have much too think and feel about afterwards either.
TBH the only game i've found that came even close to the original is dishonored, cant wait for Dishonored 2
Not that i wouldnt buy antoher Deus Ex game if it was ever released either :D I would love to see a remake of the original buit in the HR engine. That would be awesome
If you want to remedy this, I suggest reading the companion novel to DX:HR, the Icarus Effect. It takes place just before and right at the beginning of the events in DX:HR, and although there are other main characters that don't make an appearence in the game, a great deal of the book focuses on the Tyrants. You get substantially more invested in their characters and backstories, and for me, this really made the boss battles better. It obviously didn't address some of the gameplay issues, but I really felt like I knew who I was fighting and had a sense of accomplishment.
