DF installed the native version the first time, no issues there, but I did the procedure for both it and DFHack just in case, and this did indeed solve the problem.
Looks like the right way to do this is to enable "Force the use of a specific..." like advised above temporarily, except we just choose "Steam Linux Runtime 1.0 (scout)" and leave that selected, and do not choose a beta (unless there's a native build you want to stay on). Do this for both df and dfhack.
This seems to do the job and makes it stick.
