Shuriken not being registered after first hit on final-final boss

Yeah, I'm hopping up into the air with the super jump to nail the pod with shurikens and after the first one (removing 1 hp) the others don't register. It's kind of annoying really. :(

All bosses have a tiny period of invincibility when you hit them, to prevent people abusing auto-fire systems somewhat and to also prevent certain weapons annihilating bosses straight away. If you slow down your rate of fire slightly you should easily be able to hit him 3 times, although there are other techniques which allow you to do 5 points of damage instead of the regular 3...

I would assume two shuriken's and a spin attack? :P

That would do it, yeah, or 2 shurikens then a magic attack / remote bomb. I expect there are other combinations too. :)
