Mods don't match data?

When I launched my game with mods for the first time all my progress was lost which freaked me out cause I have saved and the didn't work so I was wondering what happened but when I put all my mod folders and the ddl file on my desktop and relaunched it had all my progress again.

Do I have to start from scratch while playing with mods? Or is there a way to play mods with the save file I already have?

What mods did you install ?

Some mods may use a different save file because they change the whole game.
