Another thing you can try is changing the color of allies nameplates and minimap colors. Make them bright yellow or some other color that really stands out for awhile, so you'll remember not to shoot them. After a little while you should be able to change your settings back to normal.
also, it is a good idea to learn to mash spot[provided you don't give yourself away too much] when encountering "enemy"
this helps to alert people nearby[yeah, sometimes enemy if you do it wrong like i have, "hey u gaiz!!] if you do fall to the enemy
Changing back and forth between the two factions is what helps me the most, when i fall into that mindset. It breaks the conditioning for me, because each time i change for the first 10 or so minutes i am extra careful, and if i switch at that point, i feel like i am breaking out of the habbit because my brain can't get used to it.

This slowly trained my brain to connect the red armors of TR as enemy.
Eventually I changed back to standard colours cause these days I look more at the helmet and armor type, than I do the camo and name.
Another option is just to make both NC and TR have red names in your case, then you brain should slowly start associating NC with "Enemy".
