I'd personally characterize the new version as a sidegrade, based on what I've heard...

Nope, its this exactly "Gold" game with few modifications, considered by the own dev as an updated version of the game.

From what I've read, they moved a bunch of items around, put the last orb in a different location, added a new ability, and changed some obstacles around to accommodate the new ability. Also added enemy HP bars.

The reason I say it's a sidegrade is because I found the gold-medal elevator really difficult to get through, and now it's mandatory to get the good ending. Though it's possible that the new upgrade makes it easier...though it also changes other things, so I haven't seen what else has changed.

I kind of wish they would allow us to "upgrade" to that version. I have gold but im not going to pay for the whole game again. Like they have many upgrade to x version (deluxe goty etc) games.

I believe you permanently get a discount if you own the Gold Edition.

(I haven't bought STCE yet so I am not sure.)

You don't know that it was the developer's choice - it may very well be in the original agreement with Steam that the original remains for sale for a certain term.
