I agree, i'm pretty sure that Jim Guthrie made a reference to the Metroid song. Btw, there are some other big references to Zelda series in the game.

The closest similarity I can hear between the two is the mechanical/animalistic sound effects woven into the bass line. Even that is more a similarity in stylistic choice than a direct copy of the sounds involved.
If there's any link between the two, I'd guess it was more of a subconscious inspiration than any intentional reference. (A fairly common occurrence among music composers of any genre.) It's even possible both pieces share a third, older piece that inspired both of them.
I'm not sure if this is in the game or not, but I was looking through the S&S .DAT files and I found a file named "link," and surely enough it was a S&S version of Link. Either I missed the in-game tribute, or I found something fancy.
