If by protect you mean messing up the AI's aim when they shoot at you and your star then yes you want it blue. If you mean that you want to protect your mechs for the AI's ECM and messing up your and your star's aim you want it red. You can test this out in the simpod Find a mission where you know there is a raven because AI always has them set to disrupt or a griffin with 2 SRM6s which also has ECM. when you're lance mate is set to counter you'll notice that the fuzzy effect of enemy ECM goes away.
But for your on mech on the bottom right if you use it. ECM - D is set to disrupt and ECM - C is set to counter
now, in MWO, ECM works different, outright preventing lock-ons outside of brawling range. stealth, no available in either flavor of 5, removes this shortcoming. in MWO, countering ECM is the only way you can lock on to stealth mechs or ECM shielded mechs outside of brawling range.
about the best use for ECM here is the general accuracy penalty to enemies, and only because so many missions hinge on surviving attrition.
