Blender is a popular choice, as it is free, is available on Steam (and also outside Steam), has a lot of features, and has a community-made DMX/SMD(/VTA) export plugin called the Blender Source Tools.
Then you should preferably look up tutorials on using the 3D modelling tool you decide to use, and then you have to export your model in the DMX or SMD formats, write a QC file to compile it, compile it, convert the textures to VTF, write VMT materials, and then you should hopefully be able to use it in Source Filmmaker.

The program FUSE used to be quite useful for creating humanoid characters, but it got taken over by a different company and it's been made pretty useless, removing all the functions for supporting the Source engine.
(And when it comes to something like that pony creator, it has a very simplified format to work to).
Also, you still haven't told us what kind of model you have in mind, so we really can't tailor our advice to be more helpful.
