I also experienced some problems linking my Xbox controllers to the Steam Deck following the May 30th Beta Client Update.
Support for Steamcontroller over Bluetooth is broken. SC is recognized by the OS as pointer device and basic functionality is given. But SC doesn't show up in Steam Client.
Connecting SC with it's dongle over USB works (Remember pressing "A" while switching SC on to change to dongle mode"
This is a major bug and should have been found in any serious software release test!!!
Is your Xbox controller connected via BT? Can you check with USB?
