I don't understand how to repair the manual water pump. I have the pump item, but I don't see where exactly to repair it.

There are certain points which should be highlighted if you're on the quest. Those are where you need to build the pump.

However to get the blueprint to show you need the upgraded syringe tool, part is available from bartering if you've not done that yet.

It's for sale in the second ecomat. And you are looking for four floortiles arranged in a square, with what looks kinda like a drain on this square, not centered. Next to the bridge is one such place.
