/CUSTOM SAVE HELP!/

I tried to use a custom save, replacing the one in my documents with it. It changed on the screen for loading a saved game to the one I wanted it to be, right after Los Sepulcros, and, instead, it takes me to the start of hte first mission.

You probably got a v1.0 save file. Google for a v2.0 save file
