I know, I'm not stupid, I just don't have the gold bars and other unique valuables. I'm in Epilogue 2 now. I loaded up an older save before Our Best Selves (last train robbery) and got to the part of Epilogue 1 (Motherhood) where you get all your guns and other stuff, yet still no gold bars and other valuables.
And orchids, too.
I see, thanks a lot, that really gives me hope that my playthrough isn't messed up by in-game bugs. It was my absolute 100% playthrough and it took forever to achieve that, so I really don't want to miss out on some unique items only because of bugs.
Anyway, now that's 2 people who say it should transfer and 2 who say it shouldn't. When I looked it up, it mostly said that gold and other valuables should transfer as well, but it many people said that this was recently patched.
So far, I've only noticed 3 things missing, nothing else:
1) Pen (given by Jimmy Brooks) - since it says "given to Arthur" in the description, I assume that's why because it wouldn't really make sense if John had it, I guess... or maybe it's just a glitch
2) Gold bars, all of them
3) Gold ingot, had only one
Could someone who is sure that they haven't sold these 3 items confirm if they're missing exactly these?
Also, what is even the difference between gold bars and gold ingots? Where did I even pick up that one ingot?
I had the same problem. It's exaclty like you said: an update ♥♥♥♥♥♥ up the game and the possibility to keep all items.
You will lose those three type of items, and other unique items also, like: viking comb, native american ring, female statue, money, Buell, unique feathers, etc. And not unique valuables (jewels, bars, ingot, nuggets, etc.).
You will keep: rock statue, gold shield, Penelope's Bracelet, Catherine's Brooch, all watches, trinkets, some jewels, all meteors, all precious stones (not sure) and orchids. Your exp bottles will be condensed into a smaller number.
Unfortunately, if you got some unique items like viking comb before to the epilogue, they are already lost. The only way to stay sure it's to explore the map after the end of the game.
It's impossible to get all documents too.
One about electric chair mission will be removed without reason when you will pass to Jonh (It's a bug I think. It also happens on console version).
"Letter to Mom" (from newspaper boy), Letter to Pa (inside the bank) are impossible to get because the game is updated and now it's not possible to get down the boys and to get in the bank passing through the walls with the lamp.
You got the ingot as rewards from german family at the end of chapter 2. The difference is the bars are bigger and you can sold them to 500$. Ingots are smaller and their value is 100$.
There are only three ingots in the game: one from the german family (and it will be lost with the epilogue), one from Bennet Brothers treasure (but you couldn't find it if the rock will be already removed. It's a bug.), and the last one in the New Austin, inside a box (but I couldn't get it because the game didn't trigger command to collect it... another bug.)
I have Buell because I saved that quest for Epilogue and I also haven't lost the Native American Ring.
I've picked up just one Fertility Statue (in the Epilogue) and I don't have the Viking Comb yet.
Where should the Electric Chair Blueprint be in the satchel? I can't find it under Notes in either Chapter 6 or Epilogue 2 and I'm 100% sure I've picked it up.
Isn't there only one Letter to Pa which is from the KKK encounter?
Thanks for the ingot locations, luckily I lost only one, so I can still save one in my satchel, as well as the few gold bars which respawn in Epilogue.
You can find the ingot in Ridgewood Farm, New Austin.
You can collect female fertility statue again after Epilogue because items reset their original locations (it doesn't work for Viking comb but you don't have this problem.)
The document is "Bluewater Marsh Coach Tip" (electric chair mission) and you can find it under "Notes" before Epilogue. Then it's removed from sachel without reason; it happens to me and my friend who played on ps4 version.
That note disappeared, but wasn't there also an Electric Chair Blueprint which can be looted from the professor's corpse after the failed presentation?
Nevermind, that's a letter, I have it. So, I'm only missing the Pen from Jimmy Brooks and that Bluewater Marsh Coach Tip, but both are removed in Epilogue.
Anyway, do you remember if you saved Jimmy Brooks when he was hanging at the cliff near Valentine in one of the first missions of Chapter 2? If yes, do you know if you've sold his unique Pen at a fence? If no, do you still have it in Epilogue? I really hope that it's intended to disappear for everyone, otherwise all this effort for absolute 100% completion was pointless.
It's here.
I've already, but thanks anyway. What about the unique Pen? That one really concerns me.
Are you 100% sure about that? If so, that's awesome, really great to know that there wasn't a bug that caused me to lose something permanently missable that I should've had.
By the way, you said you couldn't collect the gold ingot at Ridgewood Farm... well, good news, you can collect it not only once, but as many times as you want to.
I can confirm that this works:

All you have to do is jump on the table (climb the toilet then jump down because it doesn't let you get on the table otherwise) with the lock box and run through the lock box until the ingot moves out. If you get out of the area (which you can see at the top of the screen) and come back, the ingot (and everything else in the lock box) will respawn. It's easier to do in first person.
