Fewer Useless Deadalus upgrades?
Currently, I think there are just too many of them that are flat-out useless. Heavy Knuckle, for the fists, is laughable. It barely increases your damage, and actually makes you do LESS damage if you have the Zeus or Dionysus Attack Boons (which you always should). Compared with Long Knuckle which gives a flat damage boost (not a huge one, I know), but also massively increases the range of your attack, which fixes the main weakness of the fists.

Or the many upgrades for the Bow special, when the Bow Special is terrible (unless you get Ares Boon for it, in which case it becomes usable). Picking up a hammer and seeing three choice to upgrade the Special when I'm running a Bow build is just sad.

What we need are fewer, but more interesting upgrades. Each upgrade should be significant. Some can just be flat improvements in DPS (like the various Flurry upgardes, which just make the weapon attack faster), while others improve other aspects of the weapon (Long Knuckle), yet others can even change the moveset (World Splitter). The ones I named are really nice, but many other ones are just awful.
If a Hammer is going to only improve the special, then there should be no more than 2 of those per weapon, and they should be notable (For the Rail, turning the Grenade Launcher Special into Rocket Launcher Special is exactly what I am talking about).

Some of the upgrades are really weird, and some are just flat out unbalanced. I got the fast attack and the 60% less HP but 2hp per hit on the sword, and I ended up just standing still and facetanking Hades. Was only at heat 2 or so, but still, I stood still and just held in the attack button, and it was enough.

Also, when you have the pact that restricts the number of choices, daedalus pickups can get really bad. Should be an option to not choose any and maybe get 50 obol instead for returning the hammer or something.

I Can't think of any deadalus upgrades that are just bad, sure heavy knuckle is bad with the boons that stack of attack speed like zeus and dionysus but use it for hit and run builds with someone like artemis or ares and one heavy hit becomes a lot more useful than a bunch of small ones.

The bow special is high damage at point blank or crowd control at long range, I find myself using the bow special over the main attack most of the time, I think this just means there are different play styles working as intended here, Just had a run where I broke the game with +4 arrows on special with the bow because it meant I instantly froze everything.

I think the deadalus hammer upgrades are much closer in power to each other than say the duo and legendary boons which vary from instant win to 400 gold at next purging shrine.

I agree with OP. I wonder why would I ever pick shooting bull-rush for example.

Shooting bullrush has knock back and does high damage, you can chain together a bunch of short range shots to shred basically anything.

I used to think shooting bullrush was bad too until I actually tried it properly and it just casually won me the run.
