Here is a tip, incapacitate all hostiles and civilians first then tell the AI to "Search and Clear" Option 6 I believe and they'll find all the dropped weapons (evidence) automatically. Then you just need to manually ensure you have all soft objectives completed and the mission will auto end after they pick everything up.
We are 3 people playing coop and not with AI and we've only had the encounter where they get auto secured ONCE, we've been playing through the apartment map several times with every time resulting with at least one weapon falling through the floor. Impossible to get the S rating due to this phenomenon. Sometimes one of us is able to see the weapon who is spectating while the others can not.
Maybe this is not a problem in single player.

Also AI can teleport time to time for clients (not host).
I had the same problem, a gun was under a carpet and impossible to secure. I debugged it by picking up a civilian or suspect and throwing him on it.
