The story is about a religious nut (llike you) who thinks that she's hearing God's voice.
But in reality, she's crazy and wants to kill her son, Isaac.
Wait for The binding of Isaac: Rebirth at the end of this year (More-or-Less. The creator(s) have their moments). New content, New style, New ending..
Although, I do admit some of the theory above does seem to match and explain some things, such as the Blue Baby. As you may remember, one of Isaac's dreams does tell of him choking inside the Chest. Perhaps he, instead of wanting suicide, has simply had nightmares which feed his "games" even further?
Of course, as long as the game's creators do not confirm anything to be true, we cannot be certain of what the game's deeper meaning is, or if it even has one. Maybe one day.
