So is there a way to get a villager to clean up after the animals other than the pigs? Note though that even though I have a person cleaning up after the pigs their pen is still full after a couple days, they just don't keep up at all. But I can't figure out how to get anyone to clean up after the donkey. I have a villager assigned to the donkey, but all they seem to do is keep it fed, or maybe they are keeping it clean and they are just as bad as the person cleaning up after the pigs, hard to tell really.

No villager can clean up the visual manure from the animals, not even the pigs.
Visual items in the animal buildings, like manure on the ground and eggs and feathers in the nests, are for the player ONLY to collect (this was added so people can still get all needed stuff from animal buildings without having to have a villager there).
Your villagers cannot interact with it. The items they produce get produced out of thin air just like with other work buildings.
It would be nice though, if there was an option to turn this off (did I say that before?).

As useful as this feature is when you don't have anyone looking after your animals, when you do you really don't want to have to collect manure yourself every day just so that your animals have clean stalls.

Okay. I'll assume then that keeping the stalls dirty doesn't effect the animals then? Or do I need to clean them up to keep them healthy?

It has no effect.

Here's the history. In the beginning, the only way you could get manure was to have a pig sty that had a worker assigned. Unlike sheep where you can cut wool from them or chickens where you could get eggs, you had to hire an NPC in order to collect the manure from pigs. Many players asked for ability harvest manure without hiring an NPC. Often in these same threads, players asked why only pigs? As we know, all animals provide manure. So, the devs made the change so we can collect manure ourselves, without having to invite an NPC to our village and just like in real life, all animals provide manure.

So just like Morri said, the manure is only for us to optionally harvest. The animals have not been programmed to recognize the concept of clean vs. dirty.

Option would be nice to turn it off. Just a tiny button for on and off. I grew up with large animals and their stalls had to be Clean Clean Clean. LOL So a button to have that would be nice, since it is an option. How hard could it be?:medidynasty_deer:

I think you hit the nail on the head here. I unfortunately didn't grow up with any animals (let alone large ones) and poop in stalls in MD doesn't bother me at all. I don't even see it as poop, actually I'd rather have them stand in something smooth and brownish than on the cold concrete floor.

Possible solutions:
- Optional at Custom Settings (or maybe even per building)
- Workstation, that just deletes manure in it's range at a certain clock-time
- Pigsty only. (Maybe, Horses and Donkeys, too. Since they don't produce anything.)
- Redesign manure to be a pile in a corner, instead of being all over the floor.
