1) these so called new badguys? the collectors? they're actually the protheans enslaved by the reapers

2) the final boss is this gigantic half-built reaper that looks like a human being. i shit you not. and i think the canon ending bioware wants is that, you wipe out the base, but the illusive man gets all the collector tech and shit. extremely dangerous stuff. right befor the credits roll you see a SHITLOAD of reapers approaching the galaxy

and maybe 3) all the geth you fought in ME1? they're a minor splinter faction. the real geth are ambiguous to life
