I presume you're referring to the allegiance choice for Romulans. Honestly, it's just a choice of the 'red team' or the 'blue team'. That is an intentional design choice to keep the community from becoming too fractured.

Gameplay-wise:
Federation has more customization options and dedicated science ships(outside of the C-store).
Klingons are more offensively oriented and have access to (non C-store) carriers.

You'll more than likely be sticking with your Warbird though, so it doesn't really matter. Both sides have their fun little consoles, and you're able to get a good number of them through lockboxes for the other side as well.

On a personal note, I think the Romulan-Klingon uniforms look way better than the Romulan-Federation ones. Also, I'd love to see the Klingon side get some more people so the devs can stop using it as a reason to not make more ships for them.

There is a TNG Episode (Birthright, Part II) which shows a romulan/klingon woman. Her name was Ba'el.
