Short answer is that your selected mods should stay selected between runs SO LONG as you click on the Mods button every time before you start playing. If you don't click on that, then your mods will become unselected.

Long answer is that I don't know at what point your mods selection gets saved -- whether it's as soon as you select them, or after you exit the game. It could make a difference, if, for example, your game had crashed previously.

In any case, the more mods you try to use at the same time, the more likely you are to have problems (I don't mean like the kind of problems with your selections not saving, but problems with your game not running properly). Sometimes two mods don't play well with one another, and so on. It becomes a much harder problem to figure out if you are running tons of mods. It doesn't actually happen a lot, but I've seen it happen more than once. Furthermore, there are occasional mods that have bugs in them.

For any game that can be modded, the best way of playing them is to start with one or two mods, and if everythign is fine, add at most one or two to that mix, and so on. If you simply download a hundred mods and click them all, you'll have tons and tons of headaches, and that's only if you are lucky enough to actually get the game to launch.
