Depends on play style.
Cybrans have the advantage in larger maps bacause of their stealth techniques.
Aeon are in general very good but they are easily countered. Uef are good as long as you can keep the enemy out of your base and build stuff that can hit the enemy. And serphin have the most adaptable units.

I like Cybran and UEF most myself, mostly because of upgradeable shields, and I love the former's experimentals, however I also like the UEF's mobile shielding options.

cybran and seraphim have multi purpose units with cybran having stealth and seraphim tankiness, aeon units are very specialized and uef like to hide behind defenses with more hp and shoot at everyone

Cybran all the way. Engineering stations are op. With enough resources (with or without mods) you can spam experimentals, units or nukes :)

Cybran is meant for guerilla tactics (weakest armor, high rate of fire, stealth, mobility), UEF is turtling and indirect fire (Fatboy is prime example) highest unit health on average, so decent tanks (Percival>Brick). Aeon have lots of hover, so good for most water maps and their Air game is really good too, usually known as the air supremacy faction. Seraphim has both tanky units (best t2vt2 tank ingame ilshavoh) and amazing navy. Easiest to learn imo are UEF and Seraphim, theyre the most straightforward, but if you master Aeon and Cybran you can be very deadly. It's just that their weaknesses are more obvious than the other two. In the end it's about what suits your play style.

UEF have the best Navel, Seraphim have the best Land aeon have good expeirementals and cybran have best stealth and air units.

UEF have best support bots - hive, that can be moved everywhere - cybran support have very limited range and other don't have support bots at all
best combinations UEF+Cybran ally or UEF+Seraphim or Cybran+Seraphim = uber support + uber tier 4
