"Real" ending answered no questions [May Contain Spoilers!!!!!!!]
So I finally pressed on and unlocked the real ending, Jumped through all the hoops I had to, did the talking, and I found no closure... is this the dev's way of giving us the finger, or do they truly not know how to end this game?

No its their way of leaving answer to your own imagination.
If you ever played old text based MUD you pretty much leave everything to each players imagination. So the world each person percieves is "their" version.
Maybe its all an illusion... just some nut case having a bad doze of sedatives and tripping like there is no tomorrow. Maybe you are that devourer from the story... maybe its something else. Maybe they set a stage for a next game... just in case.
I do have a kind of side theory that you're stuck in limbo and must keep repeating the same actions untill some method of conclusion is discovered and enacted.
I'm tempted to just go with that story from 3 sinicles... about a devourer of "minds". Something went wrong and that guy himself "ate" too much and his control faded and mind shattered. Thats why he sees things that aren't there. Thats why there are characters that carry out his biddings and then when their job is done his old hold collapses and they just snap into confusion.
Kind of trapped by his own power. One of history terminals gives another interesting theory but meh its all theories and ramblings :P
My interpretation is that Your character is actually Rimanah (Is that how you spell it?), trapped between a world where he is presumed dead (wold A) and a world where he is a power-hungry maniac (world B). He got into this situation as a result of trying to use a forbidden cybermancy (possibly some super-powerful form of necrocybermancy), causing everyone in world A to think he was KIA and also creating a new personality for his world B-self. He assumes the memories and traits of a person in world B, one in contact with Mentor B due to his own, similar memories of Mentor A. The worlds bleed over into each other in his eyes and mind, causing confusion for him and those around him. The mysterious Entity in your dreams is most likely a god-like being who is attracted to "Wanderers" like Rimanah for reasons unkown. This Entity is probably the one responsible for "looping" Rimanah through his life after the accident until he escapes. The Frontier and the area leading up to it are the only places in the game that exist outside the cycle. The three synicles you find tell you about the Carnophage that teaches you one of the gate abilities in the "Betray-your-mentor" route. The single synicle who appears in the true ending is the woman who wandered underground in one of the stories told to you by a Secreta member in the temple ("I have to be at the red border of the known universe"). She was sentenced to death-by-torture by a high-ranking commander (!) when she was dicovered there. She had her eyes mutilated... Other people suffer from Rimanah's same situation, possibly due to their own experiments. Who knows how many of the people you meet are Wanderers. There's a manduco hidden in New Eden who also Wanders, based on his dialog. It's the same one you kill at the very start of the game.

Yes like I said... I'm tempted to go with the devourer story. You are Rimanah and not Rimanah at the same time. Two sides of the same being. Possibly use of Hypnotic Gate to confuse others into thinking otherwise. Once one version dies everyone reverts and suddenly commander was dead for a long time... Rimanah himself implies similar things. Ancient somewhat hits on it. Mysterious wanderer does some hinting too but very vague. Also about wanderers I'm pretty sure Mysterious is simply another wanderer just like that manduco on eden also trapped in that cycle. He actually gives the most info that isn't packed with vague gibbrish. He wishes for 3 fundamentals(gates) to escape his neverending cycle he also plainly says that you are the same as he is, implying you are also stuck.
Or like I said before... maybe its all a dream :P Of a poorly medicated asylum resident.
Well for a game that hates it's players so much at the beginning , it's refreshing to see that they still hate you at the end. At least they're consistent!!
I like to imagine there are two endings, even though there is really only one. After playing through the entire game, left wondering about whether any of that was real, a dream, a mixture of the two, or even if any of that really matters, you finally are left to either a. choose to continue the cycle, or b. try to escape. However, if you try to escape, you are left stranded in this sort of limbo between worlds. I like to imagine that if you try to go for the b. ending, you very well may never(okay, never will, but from a lore standpoint, "may never") be able to escape the loop you arenow in. You may be permanantly stuck. So your character has to choose between eternally waiting in limbo, just to at least stop the perpetual cycle, or jump back into the purgatory, were reality might not be reality, and this insane play that might be real might be fake just keeps repeating. Probably just me desperately trying to give myself closure, but hey, the devs left if open ended, so screw it.

Throughout the multiple runs through the story, Rimanah.. you the player.. are able to piece everything together, all that had happened at lead to Rimanah's state of being.
In the end..confronted by the first sinicle..Rimanah perhaps understands his role in all of this and accepts his fate and chooses to live with the guilt that lies on his shoulders.

Or you break the seal and start again.
Breaking the seal is rejecting the truth, it's running away, it's losing to the madness.

I think he is a brain in a jar carrying out missions with other peoples' bodies. But he is completely insane. You can see that by the fact that his friend suddely turns into an antagonist at the beginning in the temple.
