I really hope so, specially now with steam big picture mode, it's very nice playing it on a HD TV from your couch, it's like your own custom console with great graphics!
My concern for this issue about if Infinite will support controller's natively or not comes from the lack of support in Bioshock 2 and I'm not sure about 1. It's a shame that Bioshock 2 does not support it already, because I want to replay it from my couch with my HD TV, but now I have to sit and play it in front of my PC monitor instead, not that I'm againts that, but for me games like Bioshock are immersive and story driven, so it would be great to play it from my couch, if you know what I mean.
Bioshock 1 was made by irrational games, while Bioshock 2 was made by some other company, so now that you mention about Bioshock 1 having native support for controllers, and Infinite is also made by irrational games, I have my hopes up high, Would be a disappointment if I could not use my wireless Xbox 360 controller.
Sorry, but No, Bioshock 2 does not have native support for xbox 360 controllers, even that it is GFWL, I have the game and have tested it, so I know what I'm talking about. The only way to get a controller to work with Bioshock 2 is to use a 3rd party software, which is too much trouble for me, and it does not give a perfect control over the game by this method since the game does not natively support xbox 360 controllers in game. I also don't want to mess up my wireless xbox 360 controller settings and drivers by playing around with 3rd party software to take control of the game and the controller via a kernal instead of having native support and just works.
Like I said before, I hope Bioshock Infinite has 100% native support for my xbox 360 wireless controller, and it should, although I myself have not seen official confirmation from the dev's so far, would be nice if I am sure that the game will support this feature natively.
Indeed, that was the first thing I was looking for, and no details yet, may be because we are still around 3 weeks away from the game release, hope there will be something clarifying my concerns, as I pre-order it already, anyway I would still play the game even with out Xbox 360 controller support by just using my M+KB, which mean I will loose the comfort of my couch, so I really hope it does support.

Does this mean it will surely support a Xbox 360 controller on PC,
if yes them my case is closed and I'm happy.
Gamepad support confimed.
