What is the 'creation kit'? Where can I find it?
How do I find "Special Effect -> EffectShader" and "Magic -> magicEffect" and so on?
I've not actually looked at the issue myself (sorry, I should really) but in creation Kit, you will see a list on the left. This is where you'll be able to find the different expanding directories.
Special effect should be under Magic.
Magic (click plus sign to expand this) > magic effect is what you're looking for. Then as grimus points out, it should be SprigganSwarm over in the list that populates. Having a look at the expanding directories in that list on the left of the main object window won't be that hard and you'll eventually find what you're looking for.

Here's what I saw in that link, that should be the relevant work around for you:
Solution 3 - directly removing Magic Effect Visuals by the Magic Effect IDs:
- In third person, open the console and enter "player.sme Magic_Effect_ID"
- Close the console (some effects disappear instantly, others may take up to a minute to fade away).
The Magic Effect IDs are found in the Creation Kit under "Magic -> MagicEffect".

NOTE:
3rd person as you may or may not know is when your camera is set behind your player (rolling the mouse wheel back activates 3rd person view).
Where it says: 'Magic_Effect_ID' I think that is replaced by your sprigganSwarm ID, found in the object list when you click on MAGIC > Magic Effects in the left hand directory list.
Now, It usually involves a couple of tries with the commsnds, but I would assume it is something like: player.sme SprigganSwarm01 or something like that. Then hit Enter to execute the in-game command.

Is creation kit compatible with all the 50+ mods I installed via Nexus Mod Manager and SKSE?
Now I think SKSE and Creation Kit are fighting with each other and nether will run now.

You will look for:
When you first load up creation kit, (by selecting Data> checking 'Skyrim' esm then any mods you're working on (remember to set EACH plug-in you're working on as ACTIVE FILE-see box to click in that load-up window-) Then click OK to load. It may take a few moments perhaps a minute or so then a 'BONG' sound and a warning: Click 'YES TO ALL' and it will then carry on loading, be patient...and then it will load.
